Expressing Ontological Knowledge of Protein Interactions in Attempto Controlled English

Die stetig wachsende Menge von wissenschaftlichen Publikationen erschwert es den Wissenschaftlern zunehmend, den Überblick über die relevante Literatur zu behalten. Computergestützte Werkzeuge zur Unterstützung der Wissenschaftler bei ihrer Recherche und Evaluation von wissenschaftlichen Resultaten könnten zur Lösung dieses Problems beitragen. Ein bereits weit verbreiteter Ansatz ist die Verwendung von Textmining-Werkzeugen und Werkzeugen zur automatischen Zusammenfassung von natürlichsprachlichen Texten. In beiden Fällen muss natürliche Sprache automatisch in eine formale Repräsentation übersetzt werden (Natural Language Processing). In dieser Diplomarbeit verfolgen wir einen anderen Ansatz: die Resultate wissenschaftlicher Publikationen sollen von ihren Autoren in einer formalen Sprache zusammengefasst und diese formale Zusammenfassungen an die Publikationen angehängt werden. Auf diese Weise ermöglichen wir eine automatische Erfassung der wissenschaftlichen Resultate. Als formale Sprache verwenden wir eine kontrollierte natürliche Sprache, die sich Attempto Controlled English (ACE) nennt. Kontrollierte natürliche Sprachen verbinden das natürliche Aussehen von natürlichen Sprachen mit der Maschinenlesbarkeit von formalen Sprachen. Deshalb sind sie hervorragend für die formale Repräsentation von wissenschaftlichen Resultaten geeignet. Da solche Sprachen einfach zu erlernen sind, verliert ein Wissenschaftler nicht viel Zeit für das Lernen einer komplizierten, formalen Sprache. Um die Praxistauglichkeit unseres Ansatzes zu demonstrieren, haben wir eine Ontologie für Protein-Interaktionen erstellt und wir zeigen, wie wissenschaftliche Resultate mit Hilfe dieser Ontologie ausgedrüuckt werden können.

Scientists are challenged by an ever-increasing number of scientific papers which makes it hard for them to keep track of the relevant literature. A promising solution of this problem is to provide scientists with computational support accessing and evaluating scientific results. A well-known approach is to use natural language processing (NLP) together with the techniques of text mining and summarizing. In this thesis we suggest another approach: the results of scientific papers are summarized by its authors in a formal language, and these formal summaries are added to the papers. In this way we make the results of scientific papers readable and – to some degree – understandable by computers. As formal language we use Attempto Controlled English (ACE) that is a controlled natural language. Controlled natural languages combine the natural look and feel of natural languages with the processability of formal languages. This makes them to prime candidates for the formal representation of scientific results. Since they are easy to learn and understand, a researcher has not to spend a lot of time learning a complicated formal language. To demonstrate the practicality of our approach, we build an ontology for protein interactions in ACE and show how scientific results can be expressed using this ontology.
